Resident Evil Code: Veronica X
Wesker's role in this game, like Remake, is far more involved and plot intensive than in any of the other games he makes appearances in, and as well, for the first time, he's a controllable character via the battlegame. Also, like remake, the things which happen in this game are very questionable, and have been this way for years, since the game came out really, and very few things have been answered. So without further hesitation, here's his role in C:VX.

Claire Redfield has been searching for her missing brother, Chris Redfield, for over a month now. She's tracked him down to the Paris Umbrella Facility when she's captured and sent to a prison on Rockfort Island. Now numbered and behind bars, Claire is caught up in an attack made on the island by an unknown force just shortly after she's sent there.
It takes a while, but Claire eventually is greeted, literally, by an unfamiliar voice. By this time, she's been accused of being a spy who informed the attackers of the islands location and whatnot, and has had to fight her way through several monsters already, and so this new element is probably not the most welcome one.
Wesker has made a resurrection, is apparently alive and very well, currently attacking islands to get what he wants it appears. He tells Claire that it's apparent he was the one who attacked it, and is wearing a field outfit with the acronym H.C.F. emblazoned across his back. The letters stand for Hive/Host Capture Force, but what organization it belongs to is still unknown. Though it's fairly apparent it's the same organization that Wesker was planning on selling the combat data to in the original game and the remake.
Once all is said and done, we come to realize that Wesker apparently not only hates Chris Redfield, but it also very willing to kill his sister to hurt him. Not only this, but he can't be reasoned with when it comes to Chris Redfield, and the effort results in some violence against Claire Redfield. But during his assault on her, someone contacts him via his ear piece, and he changes his mind, telling her he'll let her live, a little longer. It's easy to assume he's learned of her mistaken identity of being a spy, and that she'll be good to have around for a distraction for now. He leaves Claire with the glow from behind his shades and an inhuman jump over a tall wall which no normal person could make. The plot thickens.
At this point in the game, we've learned that the Ashfords, namely Alfred, has control of the island, which is really nothing more than a military stronghold for Umbrella, and that Alfred has a twin sister, Alexia, whom is a bit more elusive than he is. The Ashfords family dated back to one of the original founding members of Umbrella, so their history within its evils was a long and deep one.
Alexia Ashford has developed a virus, called the T Veronica Virus, and apparently, this is the jewel that Wesker has been after all along. Claire has to contact Leon to get him to contact her brother and tell him where she is, and upon doing so, and Chris's arrival at Rockfort Island, he is also confronted by Wesker, in which we learn this. As Wesker puts it, he's sold his soul to a new company, and that they hired him to find Alexia.
While trying to break Wesker's grip on him, Chris knocked the sunglasses from his face. For the first time, we get a clear glimpse of Wesker's eyes, and we know for a fact that he's not human now, though the skill he'd shown physically before was proof enough. His eyes are cat-like, slitted pupils surrounded by red to yellow irises. Obviously Chris won't have an easy time. He then informs Chris that his sister is now in Antarctica with Alexia, and attempts to murder him. This leads into Alexia finding him, causing him to forget Chris for the moment in pursuit of her, being the more important goal at the moment, and once more, he leaves the scene.
From this point on, we don't see Wesker again until Chris reaches Antarctica, and we notice his presence via the spotters he'd used on Rockfort Island to summon hunters to attack Chris. But when we next see him, actually, he's found Alexia, and tells her that the only remaining sample of the T Veronica Virus was in her body, that he wants it, and for her to come with him.
As Chris watches, apparently neither one of these villians are willing to bend, and both are stubborn and set in their ways, so a fight ensues. Alexia mutates, and shows her true power to Wesker, who in return, shows off what he's capable of as well. During the tussel, an ill thrown line of fire causes Chris to have to abandon his hiding place, and once Wesker sees him, he almost forgets what he's trying to do to go after him, but Alexia intervenes. On the spur of the moment, Wesker has a bright idea, and makes Alexia think that Chris is also working for him, by telling him he's one of his best men, so he can handle the situation.
As has become his style, Wesker leaves the scene once more, and let's Chris and Alexia duke it out. Chris manages to take her down for the moment, and returns to looking for his sister, but Alexia isn't gone for good. Once Chris finds Claire, he has to set the self destruct off to get the doors to unlock, and once done, he runs into Alexia who's ready for round two.
Chris eventually overcomes Alexia and goes to rejoin his sister, only to find her in the clutches of Wesker once again. This time, Wesker takes off with someone. Chris pursues them through a few hordes of zombies, and eventually finds them in a bay for a submarine, where Wesker is holding Claire hostage. Now it's showtime.
Chris convinces Wesker to let Claire go and a few things are revealed. One is that Alexia's work wasn't much of anything after all, though it's fine because Wesker apprehended Steve, a boy Claire met on Rockfort Island who was infected with a virus after coming to Antarctica, and that he should make a good specimen for Wesker and his cronies. Now comes the fun part. Chris claims that as a surviving member of S.T.A.R.S., he has to finish this, and they start fighting.
Chris barely gets in a punch, though from the strength we've seen Wesker use before, we know he's only toying with Chris, more than likely wanting to show off the power he has to his nemesis. Eventually, Wesker throws down and tries to kill him for good when Chris manages to jump out of the way and release the bar for a crane that's holding several large I-beams above Wesker. The I-beams come crashing down on him, nailing him directly in the face, and they all topple over one another, crushing him. Ouch.
Chris breaths a short lived sigh of relief when the beams start moving again. Wesker pushes the beams off of him and stands back up, claiming Chris gave it a good try. Though Wesker does stumble slightly, denoting he's a little out of it, and the two stand up once more face to face to finish it off.
An explosion occurs and as a result, not only is Wesker's face badly burned, but there's now a line of fire between them, separating them. Wesker let's Chris leave with the infamous words, "Today's your lucky day, Chris. When we meet again, don't count on another."
As descriptive as I have been in this role explanation, I've left out ALOT of plot points. This game has raised so many questions and conspiracies it's not funny. Of all the roles Wesker's ever had in a game, this one is definitely the most involving, complicated, and mysterious. It raises more questions than it answers, and has left a suspenseful taste in many a Resident Evil fan's mouth. What's worse is that 6 more years pass before we run into Wesker or anyone else from the series again, and it doesn't help to answer many more questions either.
